Is this cylinder ok to use? I removed a bunch of transfer everything looks good but I’m concerned about the different color around exhaust port

Looks like some more transfer to remove above the exhaust port. You may want to sand it by hand to avoid removing anymore plating around the port. Also it looks like a ball hone may have been used. Don't do that.
 
No ball hone used only the emry clothe method. Do I need to worry about the bevel around ports?
Well, you need some bevel there. If you're not cutting the opening any bigger it shouldn't be a problem. You could widen it to clean up that missing plating on the flywheel side of the port. Depending on how much skirt is left at the bottom before free port you could probably open it up below also. After that, obviously, you would need to re-bevel. At the point it's at in the pics the remaining transfer is the biggest red flag to me.
