Your burning your stove with too little air for the moisture content in the wood. Once the wood/charcoal has smoldered down to the ash level the only way to burn them up would be to open the door a crack and get the entire be redhot. rake them towards your air intakes and add smaller pieces of wood and they will burn up. If you had enough air during the burning process you would have achieved complete combustion of the wood resulting in just ash.
This happens to me sometimes and its more of a pain in the ash to burn them....so I just shovel them out into a bucket and dispose of them.
