Im going to fab one and wanted to know were should I put the secondary burner tubes? If my burner is tall should I still place them over top or off to the sides a little lower?

How do you mean tall? Take a look at some stoves at the stores that will give you an idea. If there is too much head room the gases will get sucked out before you can ignite them. There is one furnace i can remember that has a separate chamber just for secondary burn. if that is what you are thinking. Remember that the secondary air needs to be heated prior to being introduced to the gases.
